In the top pane, the blue trace represents the specific PTM scan for phosphopeptides, which shows the specificity of PTM identification when compared to a general MS scan for all peptides (shown in the top red trace).

After a polarity change at 24 minutes, the high-resolution scan enables charge state assignment and accurate mass determination.

The MS/MS spectrum of peptide 591.8 (2+ charge) shows the peptide sequence and the site of phosphorylation.

From the MS/MS spectra, the software easily automates peptide sequencing and phosphorylation site determination.
